After the spacecraft was recovered, engineers removed samples from the heatshield for analysis, and it appears that someone has filled the holes with a material nearly the same color as the heatshield. On most displayed Gemini spacecraft, the holes are left unplugged, allowing inspection of the aft of the pressure vessel.
